1. Yes my biocube pumps run dry all of the time when i first started out, you will be fine. Just dont let it run when doign a water change from now on.
2. Yes sand goes into my tank, your lucky because your take has a surface intake, where the biocubes have the lower one which sucks up massive ammounts of sand. But most is cleared with the mechanical filtration. but your pump will be fine. it is usually small sand bits not actual sand so it shouldnt cause a problem. if you feel it does, you can always take the pump out and clean the impeller etc..
3. Yes your water should be poring into the surface skimmer and your return should be pushing out water, you shouldnt see air bubbles out of the out take which means that your pump is low on water, so add more water to the back filtration.
